Compensation is claimed from the airline that physically operated the delayed flight — the one that provided the aircraft and crew. Check your e-ticket or boarding pass for the "operated by" field. If Aegean was the actual operator, the claim goes to them, regardless of which flight code you travelled under. Additionally, if the delay caused you to miss your connection and you arrived at your final destination more than 3 hours later than originally planned, you are entitled to compensation for the entire route.
This is a situation frequently reported with Aegean.
